can use Flash Media Encoder for achieving this,i want to know whether FMS
allows usage of the other encoders for publishing thorugh FMS?

No unless your encoders can stream to FMS using rtmp protocol. But, since FME is free , you can always use it. Is there something you are trying to do that FME cannot accomplish?
